Loss candidate. An outgroup-sourced protein that has a qualifying hit in at least the stated fraction of the outgroup proteomes and in at most the stated fraction of the ingroup proteomes (default: none). The search runs in the opposite direction to the novelty search.
Qualifying hit. Passes the E-value cutoff and the paralog-competition filter. "No qualifying hit" in the ingroup is not proof of loss: it may be an annotation gap.
Ingroup TBLASTN counts ingroup genomes where TBLASTN of the cluster representative found a hit. It is evidence only and does not remove a candidate.
Ingroup signal (when recorded) is the strongest ingroup evidence by query coverage, including filtered hits: none, domain_only or broad, at an adjustable threshold. Evidence only.
